This is an issue with the normal print functionality in DNN3 as well, and I don't know what can be done to address this, but here goes...

I have a module that has one ASCX control that shows and hides various pieces of information depending on the user's responses. When clicking the print icon, the popup opens great with the appropriate CSS too, but the contents to be printed are the contents as if the user had first gone into the page (i.e. the initial state of the ASCX control) and not the contents that are actually visible after the user had interacted with the page and then used the print button...

Any ideas, or am I out of luck?

While not quite correct, this is DNN default behaviour. On my latest version of PagePrint skinobject I added some code to preserve the querystring params (more info here). But for this to work you have to pass the necessary params to make the desired output by querystring.
